The family returns to Boston, and finds that society might not be as welcoming as they remember. They struggle to settle back into their old lifestyle - missing their life on the island. David's future in the modern world is jeopardized when he is unexpectedly arrested and put on trial.
Ben is caught in a net which whisks him up to the ceiling of the cave. The pirates soon discover a tunnel, hidden deep within the labyrinth. David and Joanna save the day and Joanna persuades David to consider Ben joining the family as he has clearly severed ties with Parsons.
David tries to keep Ben and Joanna apart, despite Elizabeth's saying it will have the opposite effect. Billy overhears Ben declaring his love to Joanna, and tells Christina, who lets it slip at dinner. David banishes Ben. Meanwhile, Elizabeth is in the final stages of her pregnancy.
While in dangerous water, Billy and Christina's raft breaks. On land the kids are confronted by a wild dog. Ben rescues them. David is grateful, but angry. Ben gets Joanna to leave with him and David pursues. Joanna gets lost in the caves and Ben and David must work together to find her.
David and Ben search for Joanna - while back at the treehouse, Elizabeth starts to give birth. Emily acts as midwife. After rescuing Joanna, they see a ship on the horizon. Ernst goes to light the beacon. David and Ben return to find the baby well, but Elizabeth in peril with a fever.
It's been sixteen months since the Robinsons first landed on the island and the family is preparing for the marriage of Ben and Joanna. But unknown to the family, Parsons and Bonnie Mary arrive back on the island on their pirate ship, The Viper. Parsons is set on revenge.
The treehouse is set ablaze and the family are in danger, when a merchant ship comes into view. Fearing for her life, Mary flees. The ship is owned by Elizabeth's father, searching for his family. Kwang Sen, Emily's fiancé is also on board. The Robinsons and all on the island set off home.

After the trial, the family expect life to return to normal but feel uncomfortable - having been used to the freedom of the island. Billy, as an orphaned black boy, is looked down upon by society. Ben, an ex-seaman is ostracized as well. David gets chucked back into prison unexpectedly.
Kwang Sen, who has his own vendetta against the family - hires a top lawyer to issue proceedings and reopen the trial. Ben is uncomfortable working for Oscar, who doesn't want him there. Billy feels redundant and runs away. Ernst and Emily struggle with their seemingly hopeless love.
The trial continues, looking hopeless. Against all odds David is acquitted with the help of Elizabeth as a key witness. Amidst all the celebration David reveals that he has been approached to return to their beloved island home and to bring settlers with them to colonize the paradise.
